I removed the tyranid thing he was standing on and replaced it with the Smashed Ultramarine body, I also gave him a splinter pistol, and 2 incubi body guards, I have yet to attach any Spikes, pics so far here-

Anyway, I like the model more or less how he is but I still havent decided what to do with his flags. I have narrowed it down to two options though, I could either remove the eldar symbols from them, file them down or what have you, then paint my own on there or, I could remove them all together and replace them with some large, scary looking blades or something similar.

Any ideas?

Both the standard Aurach models come with an exact same set of flags without the etching.  It would require you to buy another model, but save you from painting. 

A cool trophy rack might be the better option.

I too have jumped on the bandwagon of coverting this guy to be my Archon. My Archon rides a skyboard and his leg pose is perfect for that:

My one issue, like many is the flags. I plan to snip the flags of completely and replace them with a "trophy rack" or somthing similar, but am at a loss for how i should do this... Are there any bits you guys are aware of that would work for this?

I'd consider using him as well... if I didn't plan on converting an Archon from the warrior sprue
