Can you use the hidden deployment rule and put a mandrake on a raider if there is only space for the one model or even none at all not the whole squad? Also if you can and the raider/other transport is destroyed then will the mandrake be harmed/removed ???

No - Hidden Deployment can not be used to deploy onto a Raider.

And if you want to deploy on the Raider ALL of the models in the squad has to be able to fit. Not just one or two. Remember that only one squad may occupy a single raider at any one time.
